Check your pop server timeout values. I had a very similar problem and realized it was taking longer for James to return all of the requested pop information than I had allowed for a POP session, and the server was timing out and dropping the connection. I increased the timeout value, and the problem went away.

Not sure it will help any with the slowness. That's a function of your database or file system mail store and the connection speed, and possibly java heap memory usage. 100k+ messages are going to take a lot of space.
