This sounds like it could be related to the Custom ClassLoader problem.
Most Servlet Engines use a Custom ClassLoader to automatically reload class
files in the <server_root>/servlets subdirectory. This works great, except
that it interferes with Native calls, which may be what's causing your
problem. Try moving your servlet out of the <server_root>/servlets and see
if the problem goes away.
