System Classpath is set by the OS for NT.
Servlet Classpath is set by the Servlet Engine.

For Websphere, you can change the servlet classpath in the
administration applet.  Websphere allows you to specify
system or servlet classpath.  I suggest you use the servlet
classpath.  It's safer, because the system classpath can be
changed by anyone that has access to the server box, but
servlet classpath is only used by knowledgeable servlet
developers.  It's not totally safe but it does add a certain
amount of safety.

If you have a different servlet engine than Websphere, then maybe
someone
else can help.
