Try this article from JRun knowledge base.

It says

Servlets using native code cannot be in the /servlets/
directory. Classes located in the /servlets/ directory
are loaded using JRun's custom classloader for dynamic
reloading. A current restriction in Java does not
allow custom classloaders to dynamically load native
code.

To workaround this you must remove the servlet and any
of its helper classes from the /servlets/ directory,
and move them into the /classes directory.

If you do not wish to put the servlet and its classes
into the /classes directory. You can put them in any
other directory as long as the classpath to the files
is specified.

This is what I have tried and got JNI to work with
JRun.
