The web container is started and stopped using the tools provided with the J2EE
RI, rather than by standalone scripts. This is because the J2EE environment
adds additional functionality, and customizes its internal installation of
Tomcat pretty extensively.
The standard Tomcat examples are not included with the RI, but you could
certainly create a WAR out of the "webapps/examples" directory (for example) and
deploy it successfully into J2EE.

The J2EE Developer's Guide includes information on how to deploy webapps into
the system through the deployer tool. I suggest you start there.
