I have just executed the in-polygon spatial link without problems (I fixed a small thing, but it was not related to that error that you mentioned...). Changes are already in the nightly build. That error should appear if there are several versions of TJS, but that would cause all vector algorithms to complain, not just one of them...Strange...
Regarding the bounding box algorithm, it calculates the bounding box of each geometry in the layer. Points do not have a bounding box, so the result for a points layer is an empty layer. Is that what you are getting?
