For G729 support, you have to install the third pary bcg729 library:
http://www.linphone.org/eng/documentation/dev/bcg729.html
Once that is sucessfully installed, it should show up (unchecked)
in your account configuration.

Also note that G729 is patent encumbered. From bcg729's website:
"the use of G729 remains governed by a patent license to be acquired from G729 
patent holder representatives."
