Well I've answered my own questions now on the subject and thought I might
as well share the information with all.

I changed the partitioning of the hard drive to 3 partitions, this is
because I did get v2.1.1 of STN to configure and run so I no longer needed
2 play areas for STN, if I should need to play I guess I'll throw in the
floppy.

Partitioning is now:

partition 1     32 MB Primary DOS partition for STN + System Commander

partition 2     100 MB primary DOS partition for DRDOS & utilities / misc
config drivers etc.

partition 3     32 MB Unix type 83 partition for Linux, I have to have a /boot
partition to handle booting my 13 GB IDE drive since LILO will not go above
8 GB.   

This was accomplished by running the OS wizard of System commander and
deleting all but my 1st primary partition; then I resized the partition
from 100 MB to 32 MB.  I then created a new primary partition at the
beginning of freespace and made it 100 MB in size.  I then xcopied
everything from C: to D: and sys'ed the D: drive.  I then deleted a the old
DOS install and other misc. files from C: and rebooted.  When thing
rebooted I had 2 selections on the screen C: or A:  I chose C: and verified
that things booted. Once verified I rebooted and sent into System Commander
setup and hid each primary partition from each other, rebooted and then
picked-up with the instructions in the FAQ except I did not  format C:
when the instructions were completed I rebooted and System Commander
querried me if I had installed a new OS to which I answered yes and called
it STN.  violla !! I booted from the menu and all works perfect.  Should I
need to work on the STN partition all I need to do is boot do DOS, sys a
floppy, boot from the floppy and I have a 32 MB drive of STN accessible,
should make installing and working with STL ( share the log) pretty easy.

Quite a length process it seems, but if you are like me and want something
functional with minimal outside intervention, but what you really want to
turn the old 486 into a Linux gateway and print & file server, but don't
have all the time in the world to work out the kinks this should be a way
to do things. While maintaining your sanity.
