I don't think the linux distro of shoes is done to be package manager
sensitive.

I don't know enough about apt; searching to see if things get logged I found
https://bugs.launchpad.net/ubuntu/+source/apt/+bug/75882
which suggests you can turn off what things are removable.

Further searching for docs for apt-get autoremove just turns up posts
about it removing too much.

Maybe re-installing shoes will restore the dependencies "behind the
package manager's back", so it won't remove them?  You might need to 
ask on a Linux list if someone here can't give you sensible advice, as
opposed to these suggestions I'm giving you!.
