Yes -- please resubmit your problem report providing the information described at http://www.shorewall.net/support.htm#Guidelines. I'll be happy to try to determine what the problem is.

PS -- the information will also let me know if you use Shorewall-shell or Shorewall-perl. Shorewall-shell is susceptible to packets creating bogus connection tracking entries during start/restart which can lead to errors of this sort.
