Shotwell (as of the past week) scans your library at startup and moves photos in and out of Missing Files. If you're not seeing them move back, then Shotwell cannot find them. Are these the photos you imported via your ~/.gvfs directory? My concern is that the absolute path name may change between mounts (i.e. it's not stable).
