I've just confirmed that shotwell thinks the 'imported' files are indeed in their original locations, and not in /images, and the import hasn't respected the 'copy' option. So if I delete from shotwell they are deleted from their imported source location, rather than destination where I'd assumed they'd been copied to.

So I think what's happening in summary is: If import / copy is selected on a directory, and the files already exist in the shotwell wastebasket, shotwell appears to import the files in place, rather than copy them.
