Hmm. I don't think there is configurations in this folder. Just the
database and cache files, AFAIK.

If you change .gconf directory content while the gnome session is
running, the changes will not be applied. Maybe this is what you are
facing.

You should, either, use gconf-editor or gconftool-2 to change those
settings in live, or close your session and do your changes in the
.gconf folder with a console session or with another user account.
