So if you copy the path in Extended Information and paste it into the
console like this:
$ file <path>
where, of course, path is the Shotwell path, do you see information
about the file?

Yes, I checked that- they are there, in the missing files section,
and the Extended Information shows the correct path. Of course they
briefly weren't there: when I started up Shotwell without the
external drive plugged in, but now it's mounted and everything's back
as it was. It's as if Shotwell isn't properly rescanning the missing
files, though it does briefly say "updating library" or similar, and
then it seems to finish updating, but all my photos are still listed
as Missing.

Roy, when your photos disappear they should be located in a folder
called "Missing Files" at the bottom of the left-hand sidebar. You
can select the photos there. If you bring up View -> Extended
Information, that will display where Shotwell thinks the file should
be. Does that match Nautilus' location?
