This error is very weird and shouldn't be related to DEFAULT_PREFERENCE_om_gta02 (bitbake should correctly remove 2.6.39 from sysroot) The error you're getting is from https://bugzilla.yoctoproject.org/show_bug.cgi?id=4102 and should be shown only when recipe is changing PACKAGE_ARCH (in this case it was MACHINE_ARCH for both versions), so it's very strange. Can you send me output from find tmp-eglibc/pkgdata/ tmp-eglibc/stamps -name linux-openmoko\* it's probably gone already, but maybe it left some clues what went wrong in your build.
