Because either one of them did not converge, or there really is a difference between the input.
We can only guess what you have done etc., i.e. we have no clue about what really happened! PLEASE, when asking as broad a question as this, always supply input and output files! I can assert that if you pass the same Hamiltonian to tbtrans it will produce the same result (unless you have a corrupted executable).
