It depends on whether you'd like to use the same bootloader or not.
It should all work okay.  What I did (a while back) was something like this:
Install 9x first since it's the dumbest.
I'd recommend against using FAT32 simply because NT can't read it and you
can use a FAT16 partition to share apps between NT and 9x.
Then install NT and let it install it's bootloader, finally install
Linux.  What you end up with (assuming you installed LILO for linux) is
you'll get the LILO prompt first from which you can boot to linux or 9x/nt.
If you choose 9x/nt, you get NT's bootloader which lets you boot into
NT or 9x.  You can also either configure LILO or OS Loader to boot into
all three, I'm pretty sure you can't do that in conjuction with FAT32 though.
Anyways, it's probably pretty easy to make LILO boot all three, but I've
never done it before.
