I'm not entirely sure about this, but when i ran gnome a while back i 
noticed that another program (nautilus w some special options?) was 
running fullsized to have desktop icons and whatnot on top of the root 
window. So my only suggestion would be to kill that nautilus session to 
see what happens.

Don't take me word for word, I haven't used linux in a while. :P
