RaiMan proposed the following answer:
This is a bug and there is no workaround without changing the scripts.

In your case (having one central defined place for the images, you could add at 
the beginning of the corrupted scripts:
setBundlePath(<path-to-your-repo>)

and the images would be found again at runtime at least.

But it is still not possible (though on the list), to tell the IDE where
to store/load the images at script edit time.
