Sorry, but besides the App features there are no other options, than to
simulate what you would do manually, to close the app in this situation:
1 find and click the pop-up's close button
2 might be necessary to use App.focus() to bring the next popup to the front
3 do the same with it
4 do2 again
5 close the app
App.focusedWindow() might help in this case too.
… but if kill works, why not use it (App.close() does nothing else)
