I admit, that earlier this year I noticed this behavior also.
On had to be very careful, what areas to hover, to get the settings as intended.
With the latest version 1.1.1 and using Java 8, I cannot reproduce this
odd behavior anymore.
So it might depend on a specific environment (the dialog was once setup
with NetBeans tools).
I will not touch this area any more with Version 1.1.x.

Bug description:
Strange behaviour in the Settings box was noticed.
1. Launch Sikuli IDE (both stable and last nightly)
2. Go to Settings → more Options
3. Clear some of the checkboxes in the groups "IDE Layout" or "Messages to
show"
4. Move the mouse over "Activate the new layout" checkbox area.
The bug raises: selfchecking previously cleared checkboxes.
