CS will kill all pathogens. I don't think that the stones are caused by pathogens, but likely by hard water with lots of calcium. If you have hard water then give her distilled or bottled spring water. The present stones may not dissolve, but they should stop forming. I have heard that there are herbs and so forth that can dissolve the stones, so keep researching.
