MSM can cause those symptoms when you start taking it. It detoxes you...gets toxins out and you feel those symptoms as it does that. Also, it is sulfu and when I looke dthat up in my Perscription for Nutritional Healing it says sulfur is antibacterial and antiviral so you also may be experiencing herxing/"die off" of viruses and/or bacteria.
You can reduce the dose for a while and this should decrease. Keep drinking lots of water. I would take this as a good sign that its working.
