In regards to use of CS via enema, the way to deal with it killing the
friendly bacteria should be easy--just wait a couple hours or so, and do a
second enema with probiotic solution. Then repeat the probiotic a couple
days later, perhaps.
  BTW, this may be a total non-issue, I've just been reading that though
there are "friendly" bacteria in the colon, there is no mechanism for the
body to absorb any nutrients from the colon, all nutrient absorption in
humans supposedly takes place in the small intestine. The bad bacteria and
yeasts cause harm by causing "leaky gut".   Don't know if this is true?
Still, it would be a good idea to re-introduce the good bugs after a CS
enema, or so it seems to me.
