I don't and haven't used Yahoo mail for such things, but I use Eudora on my Handspring, leaving messages on the server. When I call back I only receive the unread messages. Other POP clients on my PowerBook and Palm act similarly. When I use mail2web.com I witness the same behavior you mention. Me thinks it has more to do with the way that Yahoo and Mail2Web read the mail, by not marking the message as read...
