This should work.  It is the latest PCB design, as used for SIMtrace2 with 
SAM3S.

Can you be more specific?  Does the device enumerate on the USB bus if you plug 
it in? Or
do you get some USB errors in your kernel log after attaching it?  Or nothing?

You can do the obvious bits:
* check if the supply voltages are correct (at the pins of SAM3S or the 
capacitors near it)
* check if the SAM3S enumerate on JTAG, if you connect a JTAG programmer
