Typically applications that integrate with both gmail and google apps have a checkbox to enable "google apps domain". I think this probably helps communication with the AIP in some way or it just requires the user to enter in their username independent from their google apps domain, like when they log into email. When this is enabled, it does not assume gmail.com, and the data is usually handled like this:
Email address: [email protected] user: joe Google apps domain: mycompany.com It is put together as "[email protected]".
