There was a major change for Polycom configuration files generation, but for 
this perspective, other than that you would not see "OVERRIDES" in the 
generated configuration files, it still push all the locally modified settings 
that are exposed on sipX web UI to ftp server. You don't need to re-enable it. 
All the settings in <Mac>-phone.cfg will be considered as "OVERRIDES" to 
Polycom phone, which will overrides the default settings provided by Polycom.

To understand your issue, you don't see the modified settings in the 
<Mac>-phone.cfg?
