The bit of messing I heard about from the person who's doing some wrapper work is that changes get overwritten when you restart the server. She was able to mod the *.war files in order to prevent that but it's a temporary fix to a problem that will crop up again when updates come along.
I don't know much else about this right now but if this is the case, it would be nice to see more information about this for when folks need to make changes.
