Here is my guess: If your phones and your DNS do not both support the DNS SVR record, then they may need manual reconfiguration. My experience was that my phones were being configured with the local domain name, not the server name. This works if 1) the phone supports the DNS SRV record and 2) your DNS has a SRV record present that points to the server.
