You should be able to increase your logging level in 4.0 or 4.2, restart the affected services, place a call and merge the logs. If there is no resulting "merged.xml" file, or it is empty, it makes me wonder if you have something else going on that is storing the log files elsewhere (like a custom build)...
/var/log/sipxpbx/ is where the logs files for sipx should be.
