When diagnosing qos issues I always start with a wireshark.


You will want to figure out if issues exist internally between handsets or 
simply for calls that go over the trunk.


Then do a wireshark.  it has a decent rtp analysis that can help figure out 
where the issue is (latency, dropped packets order etc).
