You might find it easier to rewrite it. A custom build would be necessary as well as tweaking and going through the entire codebase to change locations and links. Its a big job because it was written to be directly linked to the OS as a standalone system.
I have looked at this from a couple of different perspectives too, like being able to store data that changes on a separate media than the OS so it could run very reliably on a flash drive. It is a MAJOR rewrite though.
