I had experienced a similar issue on one of my mailboxes after an upgrade.  
Leaving an actual message then deleting it fixed the MWI issue for that 
user/phone.

strange. try sending the user a voicemail and then delete the voicemail.  are 
you getting a NOTIFY from the sipXproxy that has a content body claiming the 
phone has messages?
