This is most likely NAT problem.
Look into SIP and RTP streams with Wireshark.

Sounds like a problem with RTP handling. May be it's the problem of
Dejitter - it is not a good piece of code.

You mean, that audio problems you hear in speakers could be also heard
from recorded wavs, correct? I'm not sure I have uderstand you correctly.
