The correct procedure in these cases is to change the autoinstallscript.conf and
re-create the .master script, running si_mkautoinstallscript, so you did well.

IMHO if a filesystem isn't mounted this doesn't mean that you never want to
recreate it in your clients...

Could you check if your bootloader has been correctly installed in your clients?
I mean, do you see any grub/lilo message after the reboot?
