I think everyone uses mkautoinstallcd/mkautoinstalldiskette.  AFAIK mkbootpackage.pl is for creating custom kernel/initrd.img combos.  If you have a flavor it probably does not do what you want.

 --flavor FLAVOR    The flavor of the boot package to use.  If this option
                   is not specified,  you will be asked to choose a flavor
                   from the available list interactively.
 --arch ARCH        Create a CD image for an architecture other than that of
                   this host.
 --quiet            Don't print any output, just provide an appropriate
                   exit code.

I used mkbootpackage.pl to make a new "flavour" but I can't figure out how
to use it. 

What tells the boot server to use the files in the new flavour directory
instead of the standard-flavour ones?

I've looked in what I consider all the obvious places (/etc/dhcpd.conf,
/tftpboot/*, manpages, the SIS manual pdf's...)  Help...
