The cylinder boundary problem isn't a problem at all, it's just a cosmetic bug.

Probably because you change the partition table only in memory and you didn't
write it to disk ("w" command in fdisk, if I remember well...). Moreover, have
you tried to execute a "blockdev --rereadpt /dev/<your_disk_device>" after fdisk
partitioning?
