I just run sitescooper -mplucker (plus whatever other arguments I need
to pass for particular runs). I get lots of warnings like this:
"NOTE: db_file is a deprecated option. Please use the doc_file option instead.'
(which I'm sure would be a trivial 1-line fix to scooper somewhere,
but I haven't had time yet to look for it) but the generated .pdb
files work fine in plucker.
