Try `./configure --with-sysdeps=/path/to/your/sysdeps/database --host=HOST_TYPE_TRIPLE` when building skalibs.
Instead of autodetecting your cross-compilation differences, skalibs wants a provided database that it then passes to its dependencies. You can hand-roll the database, create one via a non-cross-compiled in-vm build of skalibs, or potentially via one posted on the internet.
