I'm only posting this here because:

a) Right now skim-app.sourceforge.net is not available to check to see 
if it has already been submitted

b) Right now skim-app.sourceforge.net is not available to submit it there

I just noticed that if I start a document with *NO* PDF bookmarks and 
then update it in the background so that it has PDF bookmarks, Skim will 
autoupdate the document but the bookmarks pane will be disabled (i.e., 
it still acts like there are zero bookmarks).

Minimal example... Start with:

%=====
\documentclass[draft]{article}

\usepackage[bookmarks]{hyperref}

\begin{document}

\section{Some section}

\end{document}
%=====

Open that in Skim. Then change it to:

%=====
\documentclass{article}

\usepackage[bookmarks]{hyperref}

\begin{document}

\section{Some section}

The document has been changed.

\end{document}
%=====

and let Skim autoupdate. Now try to access the bookmarks pane. If you 
re-open Skim, the bookmarks will be properly updated.

        Of course, if bookmarks exist when the document is FIRST opened, 
they'll be properly updated as needed. The problem is that the bookmarks 
button never gets "ungreyed" if it starts out greyed.
