The fullscreen window is the (main) window containing the PDF.

I wonder if you could try some tests. In particular, I'd like to know  
if it is related with initially showing the fullscreen window, or  
when the fullscreen window is later moved to another screen. Perhaps  
you could try:

1. restart Skim
2. move Skim to the secondary screen
3. go fullscreen

and try this with different relative vertical alignment of the  
screens and perhaps different resolutions for the secondary screens.

Next do essentially the same but *first* (between 1 and 2) go  
fullscreen on the primary screen (before moving the normal window to  
the secondary screen).

If the problem only occurs when the screen is moved to the secondary  
screen we might have to recreate the fullscreen windows every time  
for the screen it is intended for.
