Hmm, then I don't know what is going wrong... Like a month ago I had  
a problem with the version of Skim my system used to open a PDF, but  
I think that was because I compiled a version from svn. I don't think  
that has something to do with your problem.

Doing a quick search on my computer I found /usr/share/file/ 
magic.mime which keeps track of how do MacOs treat each file. There I  
have something like 0 string %PDF- application/pdf or something like  
that. You should have something similar. Anyway, that wont change the  
default application for PDF files.
