I didn't find such files in my directories (this doesn't mean that there aren't any). But I have never created notes over pdfs. Do you have files Puri_J Virol_1990.pdf? Perhaps yes, because the prefixes Puri and Virol sound to me something from genetics and biology, i.e. your subject. Then, my guess is that these files have to do with graphics associated with notes that were created over Puri_J Virol_1990.pdf. But I am not expert at all on Skim...
If nobody else answers, perhaps you could move the little files into a temporary folder on the Desktop and try to see what's happening if you open Puri_J Virol_1990.pdf in Skim. If the notes disappear, then return those little files back where they have been. Sorry, if this is not a good advise, but this is what comes to my mind...
