It is as you say, Christiaan, Skim 1.1.6 is having trouble reading notes from the extended attributes. The problem even goes so far that Skim 1.1.6 is having reading notes for a PDF file that *does not have notes*, .skim file or extended attributes. This problem does not occur in 1.1.4.
