I don't know if this is a bug, but I believe it seems to be new  
behavior in 1.1.10 relative to version 1.8.

Two assumptions:
1. In preferences General I have "reload last open files at startup"  
checked.
2. I have Skim kept on my Dock.

Now, suppose you have a PDF file opened in Skim. Then while it remains  
open you delete the PDF file. For example: this is standard if you use  
LyX, which creates a PDF file for viewing only temporarily, and  
deletes it if you close LyX. This is a very typical work flow for me.

Two similar scenarios:

A. Now close this file in Skim using CMD+W or hitting red button on  
frame.
Skim is still open.
Now click on Skim in the dock (say, because your focus was elsewhere).
You get a message saying that "The file foo.pdf does not exist."
Maybe that is ok. Hit "OK".
Click on Skim again. Same message.
In fact, if you keep clicking the dock without clearing the message by  
hitting OK, you will get multiple warning windows popping up all over  
the screen.

B. Similar behavior occurs if after you delete file...
You exit Skim with CMD+Q.
Then reload Skim. You get warning. Hit OK.
hit Skim again, same warning.
Hit it many times, many warnings all on same screen.
etc.

The point is that standard Latex or LyX workflow can lead you to this.
