I encounter the following behavior. When using LaTeX I will often update a PDF file already open in Skim by compiling (with pdflatex, say).
Sometimes I like to have the PDF file in full mode---switching back and forth between my editor (Aquamacs in this case) and Skim using CMD- Tab, as I edit the .tex and review the outputed PDF. Things usually work wonderfully. But I noted the following: - when in Full screen mode AND if the PDF file is zoomed out sufficiently so that no vertical scroll bar is required (in case you have many pages, this probably also requires that you are not in continuous page mode), then Skim will update the file but not redraw the screen after that. You can get the screen to be redrawn by changing pages and back (there may be another similar manual workaround). [This occurs whether or not you switched back fast enough to Skim after changing the file.] By "not redraw" (I don't know what the proper term is here) here I mean that in the latter case you still see the previous version of the file on the screen (sometimes you see a distorted mixture). However, Skim has load the new file and when you switch the page it shows the updated file properly. - If instead you are not in Full screen mode or (if you are) are sufficiently zoomed in to have the vertical scrollbar, Skim does redraw the screen after uploading the PDF.
