Thanks for your reply, knowing that I tried the impossible is better  
than going on trying.

I wrote 2 AppleScripts to save or close the pdf (with saving) in order  
to save the Skim-notes in the same folder additionally. These are  
indeed searchable, so the real pdf is just one click away.

For anybody who might find it useful, here is the code (I am _not_ a  
programmer or AppleScripter, so there may be a lot more useful  
solution):

***saving***
tell application "Skim"
        set pdf_path to file of document of front window as text
        set path_length to the (number of characters of pdf_path) - 4
        set file_name_base to (text 1 thru path_length) of pdf_path as text
        set notes_path to file_name_base & ".skim"
        save document of front window as "Skim Notes" in notes_path
        save document of front window in pdf_path
end tell
***

***closing***
tell application "Skim"
        set pdf_path to file of document of front window as text
        set path_length to the (number of characters of pdf_path) - 4
        set file_name_base to (text 1 thru path_length) of pdf_path as text
        set notes_path to file_name_base & ".skim"
        save document of front window as "Skim Notes" in notes_path
        close document of front window saving yes
