It makes no differnce right now. ;-)
Because I viewed a couple of pdfs while "remember last viewed page" pref still set and they all opened OK. Now I turned the "remember last viewed page" off and will watch it for a couple of days.

As the test version didn't work, there won't be much of a chance that the next version will have it fixed, because I haven't got the slightest clue what causes it. As I said, the bug is almost certainly a system bug that's restricted to PPC, I don't have such a computer anymore to test. It's like looking for a needle in a haystack while you can't see the haystack, which is useless.

It sounds like the same problem, whatever it is. Is there something special with these PDFs? Do they have a TOC (or not)? Are they encrypted (which is not the same as whether they require a password)?

I put a test version to test something out on http://skim-app.sourceforge.net/Skim.dmg , does this have this problem? (This is not a fix, it's only to test something out).

Attached is one such pdf.  It will open with Adobe.

If I restart Skim, the attached pdf will open in Skim. But it won't
be visible immediately after download.  Most pdfs are opening
invisibly and most will open visible after restarting Skim.
