You're not doing anything wrong, it works exactly as it is supposed to work. 
You should realize that there is a difference between the selected text (i.e. 
the text in the PDF behind the note) and the text of the note. These are 
completely separate things. You may be fooled into thinking that they have 
anything to do with each other, because in Skim we set the text of the note to 
the selected text when you create a new highlight. The former is in the PDF, 
and has nothing to do with the note, only visually. What you see in the table 
is the text of the note itself, not the text behind the note in the PDF. When 
you convert the text of the note is just what it was before conversion, which 
usually means it's empty.
